    I am still batteling algue.
My CO2 was empty so i decided to kill the lights also. I did not darken my tank.

Now, 7 days later i turned my lights on again, at 40%. Water is super super clear, but there are a lot of particles flying all over my tank. Can i suspect bad filtration?

Probably that, but more likely just floc from dead algae and other detritus.

Water change and clean the filters.
Run a micron filter, a Diatom etc or add more filtration for a little while.
